Recommend waiting for a **competent** encode.
There is no extra footage here.
The only differences are Asuka saying something different near the end and a completely different end preview.
It depends on if the end preview for both 3.33 and 3.333 are the same length, then the English dubs can still sync up with them even if Misato's narration is completely out-of-place.

• 3.333: Jan 8, 2021 - Theatrical IMAX screenings mastered in 2K with numerous small adjustments to lighting and color.
• 3.333 Breakdown: Aug 25, 2021 - HD Blu-ray/Blu-ray re-release in 4K Ultra HD.
Not sure about the new BD, but the UHD is 23.976 rather than a flat 24fps like the original BD, so you'd need to resync any existing subtitles completely.

I can't even open this new BD in aegisub because it has a BT.2020 color space 💀

Weird, the BD has BT.709, only the UHD4K has BT.2020. Both versions of the film should be identical save for the display resolution and color gamut, so I don't see why you couldn't edit the subs on the BD.
@HARVEST: I put my US BD up against this one and synchronized them from the orbital attack sequence. Once you get to the Wunder's launch scene, they fall out of sync. While not necessarily "new" footage, there are sequence changes in 3.333 for this battle sequence. It's interesting to note, however, that once the scene of explaining things to Shinji begins, the films return to being synchronized. So the overall time of the scene is unchanged, but bits of the sequence itself (including audio) are.
There could be more things like this throughout the film that will cause the subs to lose synchronization. Something to be careful of.
Wut, why does the disc KIZX-90498 have the movie duplicated?, it does have the movie with sound on the file 00006.m2ts, but without sound on the file 00008.m2ts, besides that there is a slightly difference on video encoding on those two videos, with the no audio video having a slighlty lower video bitrate than the one with sound. Meanwhile, the KIZX-90497 disc does not have the movie duplicated.
@principeinquisidor: I don't have the HDR disc downloaded since my rig doesn't support HDR, but perhaps it's HDR vs non-HDR? Or it could be related to the AR Script bonus feature included with the UHD bluray.
I finished watching through the film with the two versions synchronized. The only other part in the movie that falls out of sync is when EVA-02 engages Mark.09 near the end of the movie. For a brief scene, the audio doesn't match between the two films because of what Harvest mentioned--Asuka saying "Mode Change: Secret Code 777!" instead of "Mode Change: Code 777!" (and she uses "three-seven" for 3.333 and "triple seven" for 3.33). After that they go back in sync. Then of course the preview is completely different, including in lengths and when they decide to show the "Shin Evangelion" title card.
Also due to a change in the production logos, 3.333 is 5 seconds shorter to the start.

No, the UHD Blu-ray Disc does not have HDR on it, it is only SDR, so same as the HD one. Also, the AR script things are on files completely unrelated to 00002 and 00008, with those two files having nothing more than the whole movie on them.
The differences I have catched between the files 00006 and 00008 on KIZX-90498 using MediaInfo are:
-00006 does have the whole movie with a track for video, a track for 5.1 audio, a track for 2.0 audio and a track for Japanese subtitles; 00008 does have the whole movie with only a track for video.
-00006 does have a video bitrate of 47,2 Mb/s, 00008 does have a video bitrate of 46,9 Mb/s.
-00006 does have a Bits/(Pixel*Frame) of 0.238, 00008 does have a Bits/(Pixel*Frame) of 0.236.
-The size of the video track of 00006 is 31,6 GiB, the size of the video track of 00008 is 31,3 GiB.

Both discs have the same version, the so called 3.333 version. The only differences are the format of the discs and what they admit on the formats, with 97 being a standard Blu-ray so that means video on 1920x1080p AVC 23.976 FPS 8 bits Rec.709 SDR and with 98 being an UHD Blu-ray so that means video on 3840x2160p HEVC 23.976 FPS 10 bits Rec.2020 SDR, to put it pretty short 98 does have better resolution and color than 97 due to using newer video standards.
@principeinquisidor: Oh word, that's my bad. I figured since they were bringing it from an IMAX remake they would've taken advantage of it. Sad they didn't. In that case, no clue why they'd double up the video. I'd say it would be an alternate cut but if that were the case it would need different audio to match the different cut. Thanks for looking out!

I think there was much more weight put on this new version being a new remaster on steroids done for the purpose of putting this movie on complete accord with the fourth and final movie than to being a remake done expressly for an IMAX release, so I would call this version a remaster rather than an IMAX remake, the IMAX thing was only the way they did choose to release first this version to the public, it could have been instead on 4D. And yeah, on the Japanese side of Twitter there was people sort of dumbfounded about this release being SDR instead of HDR.

Well, this release does use a 100GB disc for the UHD disc, it does say it on the package.

Thanks. It's already weird that the m2ts file is a useless duplicate without sound, but even weirder is that the playlist file only shows 5 seconds of the entire m2ts.
BDInfo is set to ignore playlists with a duration shorter than 20 seconds. Can be changed in settings.
So in conclusion, 00008.m2ts is useless? Could it be a bad rip? Why would they create two .M2TS and one of them soundless? It's like they wanted to be a UHD100 instead of a UHD50. It's odd that an UHD release has a .M2TS with the size so low (41 GB). Doesn't have any extras so really odd.
Could I suggest to look the original UHD disc folders (without ripping it, like in Windows Explorer) to see if seriously has this two .m2ts?

When I remux this, I throw it in makemkv and then remux it with subs and maybe more audio tracks in mkvtoolnix.

That would be an bdremux, and it would take up tons of space. A transparent encode is usually preferred, as lots of space is saved with minimal quality loss. Although preferably you would use a proper encode, with filtering and everything. (i would recommend just getting beatrice for now)
